This probably goes beyond vision science but...

If you have trouble managing thousands of PDF reprints downloaded
from journal sites , we have a tool for you at the following URL:

PubMedPDF Tools is a set of Perl and shell scripts for Unix systems
for managing a collection of PDF reprints. With a help from PubMed,
it automatically files PDF reprints into right folders using right
filenames.  The resulting well-organized reprint collection can be
accessed via web browsers from any OS platform.

It's really not my program and I don't know Perl. So, there is no
support and you are on your own.
